I want to connect two subs to my system to help overcome some troughs in my listening area. But what is the best way to connect them to my preamp? It only has one output for subs (LFE). Is it OK to split the signal at the preamp and run RCAs to the Subs? Or is it better to hook them to the L and R speaker cables and let the Subs Xover separate the signals? Any advice would be helpful.

Either way will work. The high-level connection will roll off the signal to the satellites but IME affects the transparency of the sound too much. It should be no problem to run a splitter off of the pre-amp to the woofers and the amps and away you go.
